Which version of GlassFIsh are you using ?
The log says:

create update center Image for /data/Projects/JavaLibs/glassfish/glassfish3;
Is this the directory you install glassfish ?
Admin console shows you the updates available, but all updates should be
installed when the server is not running. So, you cannot do the update
through the console.
To see what update is available, another way is to use the 'updatetool' or
pkg command.
These are available at your glassfish3/bin directory.
