I watched the logs and removed the offending bundles. All in all this is what was removed:
  767 sudo ./pkg uninstall glassfish-osgi-admin-console
  768 sudo ./pkg uninstall glassfish-osgi-http
  818 sudo ./pkg uninstall glassfish-ant-tasks
  819 sudo ./pkg uninstall glassfish-cluster
  820 sudo ./pkg uninstall glassfish-verifier
  821 sudo ./pkg uninstall glassfish-cluster
  822 sudo ./pkg uninstall glassfish-ha
  823 sudo ./pkg uninstall glassfish-cluster
  826 sudo ./pkg uninstall shoal

Once removed the domain started, yea! It did complain a little about some bundle being in an unexpected state. I restarted the domain again and it did not complain and started pretty quick.
