I have the same problem. The application-name property in the application.xml is not used in the JNDI naming. This is probably a bug. The java:module and java:app contexts are not deployed either. This could be a bug, but I need some feedback before I file one.

GFv3 deploys only the java:global contexts, as far as I can see. It is indeed very annoying that you must know the name of the application before you can make a manual lookup.
