It really depend on what we will change. But yes it may break all of
those. But the idea here will be to release only when all the samples
are back to work normally.

Yes. The Atmosphere Bayeux Plug In allow you to run the official
Cometd.org implementation on top of any Web Server, including Grizzly.
GlassFish v3 will also ship with Atmosphere Bayeux.
