I'm glad to hear this is working for you.
In fact, there is nothing specific to autodeployment causing the slow
performance. In 3.1.1 any time GlassFish itself expands the EAR - whether
as part of an autodeployment or a regular deployment using the admin console
or running the "asadmin deploy" command - you'll see the performance problem
if you have a large submodule file.
It's expanding the EAR before deploying that allows GlassFish 3.1.1 to
process it quickly.
