if the updatetool (or the 'pkg' CLI) say there are no updates then you can safely consider this admin console message as a false positive (Snjezana would have the details).
As for the initial reason for the deployment failure, it does sound like you've installed the Web Profile which is unable to deal with EAR files.
A clean install of the Full Platform bundle for GlassFish 3.0.1 is something to try out (if you haven't already).
