I haven't exactly solved it, the application I was talking about is still running on v2 ur2. The Zipfile exception was not that severe, it seemed to me that it has no effect other than spamming the logfile. But our entity model still does not work in eclipselink 2.0: It keeps inserting records into the database that are already there, instead of updating.
