Are you setting installRoot on the EmbeddedFileSystem, while using the glassfish-embedded-web jar? If so, this stack trace is expected. Can you try the instructions at

If you are using the embedded EJB APIs, one of the issues you might run into is that embedded EJB works with a temp directory, that currently does not have a keyfile pointed to, by the default domain.xml. That would need to be resolved.
