The server.log indicates the autodeployment of the system applications failed (unfortunately, the stack trace does not really tell you exactly why). The system applications get deployed the first time server starts after an installation.
When the system applications fail to deploy, most likely the server will not function properly afterwards. You can try to reinstall the server to see if it makes a difference (and I remember there was some fix went into v2.1 release which chained the exception for the stack trace shown, so you can try to install v2.1 to see if you get additional information in the server.log if the server fails to be installed again)
