Thank you very much for the reply. The certificate which we received from them is a generic intermediate certificates (CA). Can someone please help me with installing this to the server?

I'm surprised GoDaddy can't provide any info. Installing their SSL cert into a Java keystore should be a simple set of documented steps.
To troubleshoot it from the Java/GlassFish side, we'd need to know exactly what format the cert they sent you was in.
