I'm glad you mentioned about the alternate directory, because that seems to be the problem - or at least a problem.

I created and started a new domain specifying a non-default directory and got the same results you have reported.

I have opened Issue 3788 here https://glassfish.dev.java.net/issues/show_bug.cgi?id=3788 and included you on the interest list.
