In your original post you mentioned that you "cleaned" two autodeploy directories. Does that mean you removed all files in those directories?
To undeploy an auto-deployed app, remove just that app's archive from the autodeploy directory. The auto-deploy mechanism uses other files in the directory to help keep track of things.
You should not have to use asadmin undeploy on an auto-deployed app after removing the file you originally auto-deployed.
Which of the two directory trees is the correct one for your GlassFish installation - if either? Make sure you are working with the correct directory for the installation of GF that you have running.
