When you say applications disappear, did you mean the applications are
not in the autodeploy directory or the applications stop serving request
properly after restart? The autodeploy directory only contains
application deployed through autodeployment mechanism, and the
applications deployed through CLI or GUI (console) will not be there.
Did you see any error message in the server.log during server restart,
if an application failed to load during server restart, the application
will not be available and serving request after server restart..
