When you run updatetool.exe it attempts to locate certain files (e.g. the
Python runtime) relative to its location.    If updatetool.exe has been
moved to a different location or the files it is looking for are missing then
it will generate this message.

It is not clear how you may have got to a state where updatetool.exe is
installed but the files it depends on (e.g. the Python runtime) are missing.

We might get some clarity if you try to run "updatetool.exe --debug".  
This will create an updatetool.log file in the same directory.   That will
tell us where updatetool.exe is looking for the missing files.

In regards to the pkg list issue.   The first time you run it it is
bootstrapping itself.   All that output you see is a bug but it appears it
completed the bootstrap process.   You might try to run pkg list again and
it may work properly the second time.
