One possibility:
Clear out your client's Java Web Start cache of the GlassFish system JARs to make sure the client will download the signed ones from the server.
Use
javaws --viewer
and then use the drop-list in the upper left corner to choose Resources. Click URL to sort the entries by URL, then select all the ones that come from ___JWSappclient/___system. When you launch the client the next time you'll go through the downloads again but it should leave you with the correct, signed copies of the GlassFish system JARs.
