The JSR-88 implementation in GlassFish is intended to use the same server-side deployment logic as do other ways of deploying applications, but obviously there could be problems somewhere.
Can you please try the same sequence of deployments using the asadmin deploy command and see if the admin console reports the same "restart required" status? It will be important to know exactly when in the sequence of deployments the server reports that a restart is required.
