Once you've opened the Enterprise Applications node you see your EAR application, right?
If you click on that in the left-hand pane you should see the sub-modules (the EJB module, the web module, etc. ) in the right-hand "main" pane.
The left-hand pane essentially displays the top-level apps. Any submodules within them appear only when you explore the top-level app to the next level of detail.
