I'm not sure which .bat file you're referring to.
Once installed, the Java version used for the entire GlassFish domain
is stored in GLASSFISH_HOME/config/asenf.conf (see AS_JAVA).
Also, if you can, I'd suggest using a full JDK, not simply a JRE (see
http://blogs.sun.com/alexismp/entry/bundle_and_redistribute_glassfish_and)
