You can change the location of the final build for glassfish in the glassfish/bootstrap/project.properties file. Look for:
glassfish.home=${glassfish.root}/publish/glassfish
and change it to:
glassfish.home=/path/to/finished/build/
I use:
/usr/local/glassfish
As for copying your glassfish installation for Windows to FreeBSD, I doubt it'll work since the build requires OS specification for as you noticed on Homer's blog.
