You may want to disable directory deployment and see if that helps resolve this issue.
You will need to select your target server in the Runtime explorer. Use the Properties item from the right-click menu. Select the Options tab to find the checkbox that controls directory deployment.
You will need to undeploy your app, too. Expand the domain node along this path:
<server name>/Applications/Enterprise Applications. Right click on your app's node and select undeploy.
