Yes, it should take a few (maybe 10-15) seconds longer for the appserver
to start with -server, but if it wasn't up after 5 minutes, something
(else) is definitely wrong.
I don't know that glassfish version you're running: I know that in v2
builds previous to build 40, there was a bug that could cause the server
to enter an infinite loop on startup (isue 2614); I wonder if you're
running into something like that. I know it's your live system so you
probably can't do too much investigation on it; still, if you have the
opportunity to try the -server flag again, after the server looks like
it's not going to start, take note of the CPU usage and the process id;
then run jstack <process id> and I'll see if anything in that output
looks like there might be a similar race condition.
