You have to be patient and wait for WTP 2.0 that will offer Java EE 5 support, including servlet 2.5 and ejb 3.0..
There are some early builds, but not quite there. Our Glassfish app server is just waiting for Eclipse to deliver Java EE 5 development, so that we can enable our runtime in Eclipse.
I recommend you voice your concerns about the current lack of Eclipse Java EE 5 support to the Eclipse forums and communities.
