I went to the CVS repository at:
https://glassfish.dev.java.net/source/browse/glassfish/
to grab the source, but I do not see the directories of which you speak. Am I looking in the wrong place?

embedded is not a separate module any more. Look under
./common/glassfish-api/src/main/java/org/glassfish/api/embedded for api.
Also look at
./core/kernel/src/main/java/org/glassfish/kernel/embedded
for implementation of many classes.
