I've never got the custom domain directory to work when starting a
glassfish instance out of some java code.

It simply never used to work. ;)

Strange that it appears I am the first one being so much troubled by
that fact that I actually took a look into the code.

See the attached patch for details.

If this could go into the final 3.1 it would be really nice.
