Officially speaking, yes GlassFish is the RI for Java EE. Practically speaking with how much of the EE 8 work now done by the community, it may soon become a good idea to work with Payara if actively engaged in spec development or evaluation.
The Payara team has always made it clear their goal is to merge as much work back into GlassFish as possible. We are yet to see the same strong commitment from Oracle to supporting the community in moving GlassFish and Java EE 8 forward. We hope to see such a commitment and tangible effort to back up that commitment some time in the future.

Will GF5 be the reference implementation of Java EE 8?
It seemed that Payara contributed back to GF. Is it still the case?

You really should look into Payara. I doubt anyone would responsibly advise you to use plain GlassFish for anything other than learning.
Oracle officially stopped supporting GlassFish commercially a while back. Consequently GlassFish is hardly a maintened code base any more. I doubt that will change any time in the future.

How old is Glassfish server version 3.1.2.2
Is there a Glassfish version 3.2.2.12
Is version 3.1.2.2 still supported, if not what is the most current version
