We found the reason for the behavior.
A new virtual server had been added to the GF instance but none of the
installation scripts that deployed the web apps had been updated.
Unless specifying which virtual server when deploying the web app the default
behavior in that case is that the application gets installed on all virtual
servers
The solution is simply to specify which server to add the application to.
