Two quick ideas.
This is probably not the problem, but normally users will expand the appclient.jar into a directory different from the directory containing any specify app client files. You can use those files for any app client deployed to the same domain.
Then users usually specify a different directory for get-client-stubs to download the generated file(s) for a particular app client. It is unlikely that using the same directory for both is causing this problem but there is a small chance.
