I had the same problem with the official V3.0, so I decided to give a try with the latest V3.0.1 build from http://dlc.sun.com.edgesuite.net/glassfish/v3.0.1/promoted/ and was happy to notice that the bug has been fixed. Now the persistence.xml is correctly read from the exploded entity project.
