Same problem here. My packaging is as follows:

EAR -> application.xml and some library jars
WAR -> web app
EJB -> EJB 3.0 Session Beans
Entity.JAR -> Entity Classes, persistence.xml and orm.xml

Is the problem related to packaging entity classes in its own jar?
