Turns out
http://caucho.com/download/quercus-4.0.6.war actually works, it just hasn't been updated on the website. Anyways... not being able to undeploy applications is a pretty serious downside of being able to run PHP apps on Glassfish so I'm reconsidering this approach for the moment. I'll leave up the instructions should they resolve the issue but with a nice big warning to flag this issue.
