I was having the exact same problems as smuehlst had and I visited the download page as you suggested but I'm afraid the information stated there "All WTP and JST" is not very clear or helpfull. I tried downloading all of these but still encountered problems. I finally downloaded the "Eclipse IDE for Java EE Developers (189 MB)" and indeed everything worked smoothly.
So what I'd like to suggest is either state more clearly what someone needs to do in order to upgeade his Eclipse version type or just state that the "Java EE Developers" type is a must.
