Along the lines of Vince's follow-up...
If you could inspect the contents of the auto-deploy directory before and after you copy the archive there, and then again before and after you delete the previously-copied archive. We might be able to tell a little from the marker files there.
Also, please check the server.log file for any log messages that confirm the original deployment and confirm the subsequent undeployment from just deleting the archive file.
