From my point of view (but I am not expert) the getGarageUpdates() Persitence setup (Annotations) shall work.
However how are you doing the persitence/ merging/ reading of your data?
May you are able to post more code on that part.
(May I would guess its a problem with managed/ detached data)
In my Problem persiting and merging the data runs quite well, I only encountered problems if I tried to change/ remove data!
