From your server.log (the smaller one):
Caused by: java.lang.IllegalStateException: Keystore was tampered with, or password was incorrect
I believe you may be providing the incorrect master password.
When you execute create-node-agent and it prompts you for the master password, it isn't actually taking your input. I had this same issue except my error message was different since I wasn't using security and no keystore was being accessed.
When you try and start up your node, try the default master password of "changeit".
