the productregistry file is really related to issues when you use an official 'installer' for SJSAS/GF instead of 'ant -f setup.xml' and are trying to re-install the whole app server.
If you create a new domain, you will need to redo the jdbc configuration tasks...
If you want to be sure that all the kruft from previous tinkering is gone, create-domain is your friend. If you are sure that your jdbc configuration stuff is good, you can follow Kedar's advice... Be forwarned, if you make a mistake while editing the domain.xml file, create-domain will be your friend.
(Be sure to save a copy of the domain.xml [broken as it may be] before you start to edit this file by hand)
