You should have to delete Glassfish's root directory completely.
But, You need to restart PC after Un-Installation of Glassfish then only you can delete root directory(B'Coz there are some file still in use after un-Installation.)
One Enhancement for Glassfish Un-Installation feature can be: "Restart your PC" message box after complete Un-Installation of Glassfish.

Yes, thanks to Rahul and Ngendra for filing the bug. Actually I have this
same problem after reinstalling GlassFish. I Would like to know if there is
any workaround solution so that we can continue testing on the Update Center
Tool without that error? (Can I completely remove the glassfish folder
after uninstalling and then reinstall it again safely?)
