We are planning to "fix" it in a sense that you should eventually get
the same file layout for developer build and for RE build (minus the
IPS package database in the case of developer build), so that should
improve things...

Yes, probably... I am not sure if there is anything that can be done on
Admin GUI side of things to handle this situation more gracefully.
