These directories are created whenever a new configuration is created
(create-config, create-instance or create-cluster commands).

In general, the entire domain uses same configuration files, docroot and
libraries but if required these directories can be used for
customization. Most of the layout was documented in an internal document
that needs to be cleaned out and published.
